Shopify costs a monthly fee and handles hosting, security patching and PCI compliance for you. It suits merchants who want to sell rather than administer software. Customisation happens within the theme system, which is generous but has edges.
WooCommerce is free to licence and runs on your own hosting, so you control everything and you are responsible for everything. It suits stores with unusual pricing rules, deep content alongside the shop, or an existing WordPress site. We build on both and have no incentive either way.
